I thought there was a quest to kill the brotherhood of steel after beating the game but maybe not. WebYou need to do the quest to capture the synth who has become a raider then when you get the quest for the Battle of Bunker hill either kill all the Institute forces, talk to the synths in the basement or go with X-whatever his name is and then let the synths go at the end (I think that also works, I just shot everyone except the Railroad heavies).
